Given the large number sequences in one listing now possible, selecting the “Copy To Disk” option in the “View Listing” screen that appears after generating a sequence listing and in the “Browse, print, or copy Sequence Listing” menu will copy the file to the specified disk but will append a numerical value to the project name (e.g., SAMPLE1.APP) and will follow the 8.3 “FILENAME.EXT” naming convention. When 1.44 Mb 3-1/2 inch floppy disks are used, the name of the file on the disk will sequentially numbered (e.g., SAMPLE1.APP, SAMPLE2.APP, SAMPLE3.APP). In the case where the project name already has eight (8) characters, the 8th character will be replaced with a numerical value when copied to a hard disk or floppy diskette. The original project APP file retains the original file name, SAMPLE.APP without the appended numerical value. This was done to enumerate the files so that there is only one file on the disk at submission. After importing large numbers of files and to improve performance, exit PatentIn and run W_INDEX.EXE. When tens of thousands of database records are deleted during the deletion of a project, they remain hidden in the system and slow operation considerably. Indexing can only be done after all PatentIn applications have terminated. When processing very large sequences, Shut down of all nonessential system processes is suggested because (a) PatentIn uses very large memory blocks to process large sequences and (b) competes with other applications for memory which result in outofmemory errors. Nonessential processes include virus checking software. As a note of caution, diskettes should be checked for viruses prior to use with PatentIn. With Windows"! 95/98, for example, use CTRLALTDEL to view the applications/processes running in the background. Select end task for nonessential applications. NOTE: do not terminate explorer or systray in Windows"! 95/98. For the CDS feature, the number of bases included by setting the “From” and “To” values should not exceed 40,000 bases for 32-bit systems and should not exceed 20,000 bases for 16bit systems. For example, when using WINDOWS( 95/98, the from and to values for the CDS can be from=1 to to=39999. When there are multiple CDS features applied to one sequence, item 4 also applies to the joined CDS regions. PatentIn 2.1 does not support overlapping CDS regions in the same sequence and should be entered as separate sequences (see, e.g., page 55 of the User’s Manual). When “n” or “X” (Xaa in the output sequence listing) is present in the sequence listing, the “n” and the “X” (Xaa) definition need to be present in the features table. The “dash” feature (described in the User’s Manual, e.g., page 46) can be used to enter the information regarding the “n” and the “X’. Section 2.1 of the User’s guide indicates a minimum configuration for PatentIn 2.1. For Windows"! 95/98 or Windows"! NT 3.51 or higher, at least 64 Mb of installed memory is recommended. Please note that when deleting and/or restoring sequences, please ensure that the file that is to be deleted or restored is highlighted (i.e., selected) prior to selecting “OK”. To assign a name of an organism to multiple sequences, assign the name to multiple sequences only from the “Sequence Functions For Current Highlighted Sequence” by clicking on the box labeled “Organisms”. If you are in the Sequence Editor window and editing a sequence, save all work prior to assigning or changing the name of the organism. From the Sequence Editor window, assign the name of an organism to only the sequence that is being edited by clicking on “Attribute” then “selecting “Organism”. Assignment of organism names to multiple sequences from the Sequence Editor window will produce a low memory message and you will need to exit from PatentIn and restart the program. Installation Notes for PatentIn 2.1 PatentIn 2.1 can be installed over a previous version of PatentIn, e.g., version 2.0. The following assumes that the previous version of PatentIn 2.0 was installed using the default PatentIn installation subdirectories and that the user installing the software and is familiar with a version of WINDOWS( Explorer. Make a duplicate of the “PatIn2” subdirectory by copying all of the in the PatIn2 subdirectory files and subdirectories in the PatIn2 subdirectory to a new subdirectory with a name different from “PatIn2” using WINDOWS( Explorer (95/98 or NT Explorer). For example, using a version of WINDOWS( Explorer, select “File”, New, Folder to create a new file folder. Highlight the “PatIn2” subdirectory, click on the icon for “copy”. Click on the newly created file folder to select it. Then select Paste. Execute the “Install.exe” or the “setup.exe” files to install PatentIn 2.1. Selecting all of the defaults will install version 2.1 over the existing 2.0. During the install process, the user is also asked whether or not backups are to be made. Please select YES to this question.
